I'm having the same problem. everything was fine until I tried to create a new site via the control panel. Now ALL SITES APPEAR TO BE BROKEN. Not good.

TEMP FIX per frontier user list thread ("Re: 6.2 : Server configuration error??") is to delete a previously not existing entry at

config.mainresponder.domains.Your_Base_Host_Name
