You can change any of the colors for dynamic userland sites (including discuss) by going to the prefs page. See http://prefs.userland.com/default$appearance while you are logged in.

I've got my colors set to Red, blue and darkgreen, which are distinct enough that there's no question what I've followed and what is new.

But currently SN isn't dynamic. So it's not covered by the same system.
