IBM did something like this called Webbie. You can check it out at http://www.alphaworks.ibm.com. Actually, it was just a proxy on your machine that added a nav bar to all the pages you downloaded.

If they open-sourced it or added a plugin interface, you could do exactly what you are talking about.

If you find anything that fits your criteria, let me know. I'd LOVE a system like the one you describe(especially if I can write my own plugins!)
